The 32-year old midfielder was not offered a new contract with the Hammers once his previous one expired on the 30th June.
Bowyer had spent the last four months of last season on loan at St. Andrews making 17 appearances and scoring one goal and getting sent off once as well.
Lee joins the Blues on a two-year contract with the aim of helping his new side survive next season after their return to the Premiership.
